How do I know what leverage to set when I initially install MT4? I'm starting out with $3000.

100:1 or 200:1 are typically the most common leverage settings.

I'd suggest 200:1 (this of course varies depending on the maximum leverage your broker supports)

FAPT sets lot size using 100:1 leverage so as long as you have that or more you are ok.
